# PDR 003: Evaluate pathology capabilities as independent benchmark families

## Context

Slide-level biomarker prediction is only one computational-pathology capability. Whole-slide quality, tissue and
artifact segmentation, tiling, nucleus analysis, cell phenotyping and slide representation have different labels,
leakage units, failure costs and useful metrics.

One end-to-end score would hide whether a change improved source quality, sampling, representation or aggregation.
It would also make dense cell labels and weak slide labels look interchangeable.

## Proposed decision

Maintain independent benchmark families for:

1. whole-slide ingestion, scanner metadata, tissue coverage and artifacts;
2. tiling, physical resolution, multiresolution context and sampling policy;
3. tissue-compartment segmentation;
4. nucleus detection, instance segmentation and cell-type classification;
5. patch and whole-slide representations; and
6. slide-level morphology, molecular and biomarker tasks.

Let downstream studies compose versioned outputs across these boundaries, but require each capability to report
its own primary, guardrail, robustness and resource metrics. A downstream gain does not excuse an upstream model
that inserts structure, leaks patients or relies on scanner artifacts.

## Consequences

The project can improve shared preprocessing without rerunning every biomarker model and can compare models at the
level where their supervision exists. Failures become easier to locate.

Several scorecards and label ontologies are harder to maintain than one leaderboard. Cross-family conclusions
need explicit dependency versions. Some research questions will require a coordinated experiment across several
projects rather than one pipeline run.

## Evaluation

Accept the proposal when the quality, tiling and cell families each reproduce a trivial baseline and publish
machine-readable results with distinct leakage and metric contracts. Revisit the boundaries when two families
cannot evolve or be evaluated independently.
